It doesn't seem like the cookies per second display is accurate. I should be making over a million cookies every minute, but I'm actually only getting about 650,000 per minute.

It's probably browser slowdown. Turning off numbers and blinking increased my rate of cookie production immensely.

Having it open in a separate window, as opposed to in a tab, seems to (at least for me) make it run fine

That too. I recall the creator saying on his Tumblr that not having it in an active tab will slow it down and you can run it in a background window to fix that.
