To answer your question, there is a possibility that the Jade we are seeing in the updates isn't the Jade who died, but a possible future Jade who's been revived or even haven't been killed do to John's retcon powers and just been sleeping.

The fact that this jade turned out to be from a doomed timeline (update from 21st of November 2014 for future references) kinda amuses me.

Is her timeline even the one that's doomed though? Since our usual timeline had to be doomed from at least the point when Jane's Skaiafork dropped in the lava and obliterated the Battlefield, but that was due to a series of events that Aranea, and by proxy, John, started.

Let's follow some safe assumptions about what would have happened if the only changes to the timeline was the preemptive destruction of LoWaS, John, and Davesprite:

-John does not interfere with Meenah's hunt of Roxy's dreamself, anything could have happened there.
-John does not obtain the Ring of Life, Tavros has it or lost it or something.
-Aranea does not obtain the Ring, or at least does not travel to the B2 session to meddle.
-None of the players lose their memories due to the artifacting no longer being present
-Roxy isn't inspired by John to accelerate her competency with her powers, and progresses them at a rate she decides alone.
-The entire Jake hopesplosion event chain doesn't happen, and the players remain on the lands Jade warps them to.

What might happen as a result of this lack of interference:

-Karkat and Kanaya successfully obtain the Genesis Frog from Echidna and return it to Jade.
-Under control of the Condesce, the players perform the Ultimate Alchemy and the new universe is created.
-In this new universe, a pair of reptilian twins are born in the distant future and struggle for dominance over their shared body, with only one emerging victorious.

Wouldn't this then, by Paradox Space's definition, be the true Alpha timeline?

It is dependent on exactly when John made the decision to go to Typheus (which looks like just at the start of their 3-year trip). I'm just wondering if John convinced his past self to go to Typheus and choose the sacrifice but before then zap out of that timeline to spare his current canon-warping self from being erased (if it can be applied). Because then it would mean he is the ultimate ace-in-the-hole weapon against Lord English.

Jade's eyes are also non-white now. Does that mean she's alive again (never died), unless, like doomed!John did when he met Vriska, it's just a screw to the fans.
