Because is a good angst fuel to fanfics. Personally I think Nepeta is a mutant and that's why she has a tail.

If I recall correctly Hussie confirmed that "fairies" in alternian culture were inspired by stories of winged trolls. I don't remember if he called them mutants but it sound like mutations for me.

Also, Equius is abnormally strong, right? He even called himself a "kind of a freak". Is a bit of a stretch but in my headcanon he, Nepeta, Karkat and Vriska are all mutants and after the Troll Call I believe some mutations are more common in some castes. For example, cerulean blood with extra eyes or pupils.

Rufioh explicitely was called a mutant for his wings, and I buy that for even a stronng caste the zahhaks are mutant strong, Sollux called himself a mutant and Vriska specifies that his eye beams and stuff were a mutation that popped up in yellows sometimes.

looking at stuff about the indigo caste as a whole on the wiki and it mentions that it's been said equius's extreme strength is unique to himself(and that strength unawareness is a common trait in indigos, so id imagine the caste as a whole is fairly strong-like how amisia can casually lift her ridiculously huge axe).

as for mutations in general, i believe they come from their incestuous reproduction system. can't imagine that mutations would be all too uncommon there
